Lightburn Version 1.7.03 or lower?
I can replicate this.
Your design has 111 duplicates maybe that´s the culprit.
.
Trimmed all the shapes but 2, during the operation the same happened but I Ctrl + Z trim a few shapes them trimmed the offending one.
When I trim those two consistently the left and the right square goes away.
You can get ride of them with Node edit.

You have to select all the shapes and to Break Apart first.
Ctrl + A, Alt + B, Alt + D.
