Laser or Lightburn Height Problem?

I have this problem that the Height of anything i engrave does not match with what it is in Lightburn , if i want a 30mmx30mm square , it will have 20mm height after engraving , with Circles it is the same problem , for now my only solution to this is by doubling the height parameters and then subtract like 10mm for a perfect square or circle. I do not know what could cause this problems as i am fairly new to lasers , but i didnt have this problem from the beggining and i did not make any changes to the system. I have used Rotary but i disabled it and i have put the Y axis wires back to their place , so that should not be a problem i think. Someone else confronted this ?

Laser model : XM-3040 50W Co2 Laser

Yes, there are times when I have to reboot after I turn off the rotary. I’m not sure what causes it, I just know I have to turn off my laser and turn it back on. Once it resets, I’m back to being fine. I noticed it when I was trying to frame something in at one point so now, my process for going from rotary to flat bed is to turn off the rotary in Lightburn, turn off the machine, swap out the cable, turn it back on. . . haven’t seen it since going through that process.

It seems that was the problem , I had to press Read Settings from the rotary menu and after a reset all is fine . It had fooled me for the past 2 days because the rotary was disabled , I even enabled and disabled it a few times , but only after I sent the settings to read to the laser it worked. Thanks a lot for the answer.
