Just a quick question hope someone can help. When drawing a box 50mm x 50mm when measured it comes out 50mm x 48mm 48mm is on my y axis How can I put this right.

In the machine settings window there is a button called “calibrate axis” which will help in that process. But be aware that the laser beam size also plays a role. Do an engraving (e.g. 100x100mm) and measure from center to center of those lines. Then you get the real movement error.
