Having trouble setting absolute cords

So if I use current position, everything is fine and the job cuts but I want to be able to position anything anywhere, when I switch to absolute cords the machine is in a different place to the software meaning it tries to go past the limit switches. I have tried to look on guide but nothing seems to be doing what I need. Does anyone have an idiot proof guide to setting these cords?
