Y axis adjustment seems to be doubles

I have been adjusting both my X and Y axis to cut a 4" by 4" square. When I was adjusting the X axis it took the input of the actual size and I am happy with the result. However the Y axis seems to be doubling the input that I enter or there are other issues. I am also dealing with a Square that is not square. I think the 2 problems are related . I think I need to adjust the “rod” that links the 2 belts for the X axis to get the gantry square to the base. Right now it is out about 0.02. But the …

Check to see if the machine is square (has 90 degree corners) then check to see if the gantry is at 90 degrees to the frame of the machine.

If the gantry has a belt on each side, it is easy to be off 1/2, or even 1 tooth from each side.
