When I am doing cups, some of the materials seem to work better if I do two passes. However, with cup wobble on my system sometimes I loose registration and that is bad for the second pass. It is possible to just do a scan twice before the Y advances the roller? If I set two pass, it goes all of the way back and I can loose the registration.

I don’t think the Ruida controller would let me order the cut in that way - they are very particular about scans are done.
Lowering the idle acceleration (and possibly idle speed) should help though - you’ll be much less likely to have the item slip. Just remember to put the numbers back when you’re done with rotary work.
